Bestpay points out the difference in toxicity.
If I read your intent though, the core of the issue is why would one poison be acceptable, but the other not.
Smoking's origin predates our knowledge of how dangerous it is.*

Smoking employs a large number of people and produces a large amount of money and addicts, so for years it was difficult to pass anti-smoking legislation, however smoking bans are becoming more commonplace as fewer and fewer people pick up the habit.

• Thanks cheapgamer, great answer! You hit the nail right on the head; I wanted to know why one is acceptable and the other isn't. You also brought up a really great point that I hadn't thought of before. Thanks!

Smoking is much less hazardous than mustard gas, that is the main reason.
Mustard gas is a substance that has actually been used in wars, to my knowledge cigarettes have.
The analogy is difficult as you have compared a majorly noxious gas (mustard gas) with a less noxious gas (tobacco) in the short-term but harmful in the long-term.
Ultimately I think laws may be passed to ban cigarette smoking in apartments, I could easily see this happening within the next 20 years.
